Gaffney graduated from Carlsbad, New Mexico High School in 1964; received a Bachelor of arts degree from the University of California, Berkeley in 1968; and a Doctor of Medicine degree, University of New Mexico in 1972. He then completed a Fellowship in Cardiology at University of Texas in 1975.
He has over 50 publications in the areas of cardiovascular regulation and space physiology.
A Colonel in the Texas Air National Guard, Gaffney served as a Flight Surgeon for the 147th Fighter Interceptor Group at Ellington Air National Guard Base, Houston, Texas.
