Fofana has been with his hometown club, Le Havre since childhood captaining several of the team's youth squads. Despite being 17 years old and on an élite (youth) contract, he appeared on the bench as a senior team player for several matches, though he didn't make an appearance. The club suffered relegation from Ligue 1 for the 2008–09 season and for the 2009–10 season, Fofana began training with the first team on a permanent basis.
